IMO I would fit the fenders in the correct mounting holes and adjust as needed. What are your plans for the truck? Stock, modified etc. If you are staying stock how do you move the diff forward with an enclosed drive shaft? I know how hard a primo set of boards are to come by but I wouldn't base my build on them. I would rather spring for a correct fit. JMO. I guess it depends on what you want to accomplish with your truck. Good luck with your build. I'll bet those boards came off an earlier model though.
