The way I understand it, surface rust will continue to oxidize underneath clear coat. The clear coat will blister and peel in the surface rust areas. Some products also yellow when exposed to sunlight (I think POR makes a clear coat rust inhibitor that is (was?) not UV protected and would yellow.
Some guys apply grease (not sure of type) to preserve patina.
