if it is at all possible, try to aligh everything and not move it as it will make it easier on you to get the trans back onto the engine. the flywheel is bolted but the clutch swings free, making the holes tough to line up. I (believe it or not) use duct tape to the clutch to keep it exactly centered so my trans will slide onto the shaft easier. nothing worse than holding a zillion ton trans and trying to get the holes slid onto the shaft
