It's possible that the lower sash channel was put on the wrong edge of the glass.
Compare the new glass to the old one and be sure you get the channel installed on the right edge.
There is a subtle differnece in width which can cause problems when you try to get it to run freely up and down in the channel.
This has happened to me before.
