If your talking about the larger holes put there by the factory you can go to a good hardware supplier and get plugs in various sizes made from plastic or aluminum that snap in and look half decent. the tops are only slightly domed and if only using a few they almost look like they belong there. Unless your going for the smooth look I guess.
