The holes will be along the center of the cross sill and aligned with the holes in the rear sill. If this is for your 49, there are 8 bed strip holes for 1/4" bolts and two angle strip holes for 5/16" bolts. Matching them to the holes in the rear sill is a very accurate way to get them right and then everything will line up. Drill about 1/2" holes for the bed-to-frame bolts spaced to match the frame mounting holes. Front cross sill has extra holes on its forward face to bolt it to the front bed panel, aligned with holes in the flange of the front bed panel.
I am curious, why did you buy them without holes?
