I'm hoping (and you are too) that it wasn't a 'traumatic insult'. You said "...they dropped my exhaust system in the front...", do you think they bent it out of the way to ease putting in the tranny? If they did that 'blunt force trauma' you need to start with attaching the headers ONLY, then see how the pipes line up to the headers and adjust accordingly. I would have 'they' fix this problem since 'they' created it. Oh, new bolts will be used to attach the headers, of course.
Also, if this task is too daunting (or if 'they' claim ignorance) I would go to a reccomended-by-a-car-club, one man exhaust business. There you can talk to the guy who will do it the right way.
