The engine isn't going to know the difference. You can either put a little shut off valve on the engine somewhere or loop it or block both inlet and outlet all together since the engine cooling system is completely independent from that of the heater core. The trucks were sold without heaters unless you paid extra to get one and so there would just be a little brass plug screwed into those two holes
