As you found out the differences are the side cover, shift rods, and length. The later Saganaw unit could also could require a fine spline front yoke depending on the year. All of this can be worked around, the rods can be replaced or bent to fit the later side cover and the driveshaft can be modified. The Saganaw is a much better transmission overall and worth the effort. The Muncie is about 15" vs the Saganaw at about 22".
