By "new rear fenders" do you mean reproduction? The repros I've seen do not have the factory holes at the bottom, so yes you need to drill the appropriately-placed holes to bolt the running boards and fenders together.
As for the front fender seals, the long ones go in between the inner and outer fenders at the top where the mounting bolts are.
