Well, a different viewpoint and approach makes all the difference. We had installed just the bracket to the truck and then tried to mount the master cylinder to the bracket. This is where the apparent issues with the cross member materialized. I pulled the bracket off and installed the mc to the bracket first. I then when down under the truck to see if I needed to drill new holes, etc. I lifted the rear of the mc up over the cross member and then started to slide the bracket forward. That's when I noticed the holes lined right up. So, the mc fits fine. It's about an 1/8 of an inch above the cross member. So, we are good. If at first you don't succeed....
