I don't think this is end of the world. I do think you will notice them if you don't do a 'fix' before you paint the rig.

If you don't want to remove them, it seems the only alternative would be to weld a thin strip to the flange to straighten out the crooked body line.

I think body filler alone would not be permanent enough. Careful welding and some grinding and filler would probably give you great results.

The patch panels were not aligned with the rest of the body. I think just laying the door in as you have done is proof enough that the reveal is not true.

I wonder if the fender is going to fit correctly?
